For critical editions in the languages you mention you might take a look at Classical Text Editor. Unfortunately it's a Windows application, but of course you can run it on an Intel Mac too, in combination with Parallels Desktop or another similar program.

This is exactly my problem. I too have lengthy documents with tons of footnotes, which in NWP simply become too slow to work with. So for the moment I'm using Mellel, which doesn't have this problem. I don't have any suggestions, but I have exactly the same experience. I have a document of 870.000 words. Yes, that's a very long document.
