Another limitation, as far as footnotes are concerned, is the impossibility to insert footnotes into table cells. This is possible, however, in Mellel, and if I remember well also in Word.
Nisus and Mellel are two most excellent applications, but the handling of footnotes is improvable in both.

But the icons of my Nisus documents on my desktop are still those with Hermes, while the same documents in the Document manager show the new icon with the fountain pen. Is this intentional too?

But now it seems I've found the culprits: footnotes! When a section contains footnotes, the next section goes to the next page, even if the Section Break is of the "No Page Break" - type. Is there a way to prevent this?

Yes, it is of course possible that sooner or later Nisus's developers will give us a very pleasant surprise. Yet I vastly prefer the openness and the regular updates which characterize applications like Scrivener, Launchbar, Devonthink, 1Password and others to the standstill and the silence of Nisus.
