Agreed. The contextual menu was the second option I tried to introduce highlighting to the find expression. When that failed, I performed the copy and paste that sent me down the wrong path. It would be a great addition to have highlighting available in the contextual menu.

In Preferences select Appearance at the top. Then in the Customizable Colors box select Automatic Text. Then in the Automatic Text box select Note References. Finally, select the Hide this highlighting checkbox.
This should turn off the automatic highlighting of the note references,

I've had good success using New Peninim MT with the unicode pastes from Accordance. For some reason, many of the standard fonts, Ezra SIL, etc. do not work properly. The problem with Apple's text engine is even more pronounced if you attempt to do anything with cantillation marks.
