The issue is that whatever you type there, you've asked NW to capitalize that text. In Preferences select Appearance at the top. Then in the Customizable Colors box select Automatic Text. Then in the Automatic Text box select Note References. Finally, select the Hide this highlighting checkbox.

This should turn off the automatic highlighting of the note references,

I've had good success using New Peninim MT with the unicode pastes from Accordance. For some reason, many of the standard fonts, Ezra SIL, etc. do not work properly. The problem with Apple's text engine is even more pronounced if you attempt to do anything with cantillation marks.
