Unfortunately, Nisus does not have a furigana/ruby function. (It also does not have a vertical writing feature.) A workaround is to put the reading in parentheses following the word.

I really don't know if this would be a work-around, but if they are static, could you not take a screen shot (png) of the equations in MathType (or on your Mojave machine) and use the screen shots?

Alternatively, you could assign a key in the menu preferences to 'Red' and another to 'Black', and simply press the key to change the color of the text you are typing.
I use F6 for red and F7 for black, and the change is instantaneous -- that is, not an interruption to my work flow.
